MC18 barrels are a direct fit, and you can use MC16 heads with them, if you want. You can also use MC18 heads, of course. The MC18 has slightly higher compression, but don't fall into the "compression is good" trap that most do... it's VERY easy to have too much compression on an NSR; they don't need it!

You can also fit MC21 or MC28 barrels and heads, if you wish. Again, a direct bolt-on fit. Do some research on "R" and "SE/SP" spec. Simple way to look at it is don't mix barrels and heads.

Fitting 88~97 barrels/heads isn't going to net you huge gains. The MC16 is limited by the ignition, expansion chambers, and its crankcases too. It also runs 28mm carbs, although so does the MC16 HRC F3, and that's rated at 68hp!

There is however huge tuning potential for the MC16, if you're willing to spend both the time and money to do it. A 40% power increase is very realistic, if you know what you are doing.
